There's nothing particularly sinister or heinous about this bit, other than it being called the Puppet Master Dance, and the fact that Elijah Wood is oh-so-damn-creepy doing it. Maybe it has to do with his icy, unrelenting stare into the camera...I mean, does he ever blink?
